Now that the Dent Act had made it all but impossible for the city’s criminals to cop an insanity plea, it (Blackgate Prison) had replaced Arkham Asylum as a preferred location for imprisoning both convicted and suspected felons. The worst of the worst were sent here, except for the Joker, who, rumor had it, was locked away as Arkham’s sole remaining inmate. Or perhaps he had escaped. Nobody was really sure. Not even Selina.Weather this is the details that regarded it or if it never happened at all. Nolan made a good point saying that he would never use the character anywhere at all and it was not even true at all. But just imagine a scene when Batman goes to Arkham Asylum to visit The Joker and discuss Bane's attack on Gotham City. In fact it's hard to imagine The Dark Knight Rises not being a completely different film by then. Regardless, At least this still offers some resolution as to where The Joker was during the events of the finale to Nolan's trilogy.

The Answer To Where The Joker Was In The Dark Knight Rises Revealed
Many rumors regarding Heath Ledger's The Joker character have been made at least a lot of times before The Dark Knight Rises movie even came out and still surface online. But today Nuke The Fridge has posted the official novilization of what appears to be that The Joker is only in the book. Christopher Nolan has said that even after the release of the film, He would'nt mention the character or even the villain as a sign for respect to the actor. People still thought if he had a cameo like using some unused footage from The Dark Knight in The Dark Knight Rises. But it appears that it would never happen, Here's what they had to say about the book!
